Intelligent machines need humans for fuel. They connect humans to machines to extract what they need and create a simulated environment to distract the humans while doing so.
Fumiya Sugiura was a masked thief.

He took on the alias Fumiya Sugiura so he could investigate a murder.
This virtual environment is known as the Matrix. It recreates life on Earth with so much vivid detail that most humans are unaware the world they are living in is only a simulation.

The private detectives, [[Takayuki Yagami]] and [[Masaharu Kaito]], are made aware of his secret.
A resistance group, at one point led by a man named Morpheus, figured out how to escape the Matrix. The resistance recruits people by telling the truth about their simulated lives. They give the potential recruits the option to continue living their simulated reality or to escape the simulation and to enter into the bleak reality where machines control the majority of the human population.

Together, they discover the murderer. Afterward, Fumiya starts the Yokohama 99 detective agency with a computer expert named Makoto Tsukumo as his partner.
